I am currently working on two FREE ebooks: one as a training resource guide and another that will provide relationship advice.
My question is "Should I charge a small fee to have the ebooks personalized/rebranded with a web site name or company logo and URL? And if so, how much should I charge?"
My goal is to provide a quality product people will download for FREE and allow web site owners to offer a personalize version to their customers or members.

I think it would have to be something that web site owners REALLY would want to pay to have personalized
Why? Because many free ebooks use the rebrander, to allow them to be personalized at no cost to the web site owner. My 2 new free ebooks are like that
So either make an absolutely compelling reason to make them personalized, or let people personalize them for free, but retain some links to your own site or affiliate programs inside the book. If the latter, a wider circulation of the free ebook (becasue people have more incentive to distribute it) may more than compensate for any money you make charging to personalizing, if done right.

After doing a little reading and thinking, I realized since my main objective is to increase traffic to my web sites.
So, it would make sense to allow people to rebrand the ebooks themselves. Which could be an incentive that increase distribution as you stated.
I have other products that will be offered within the ebooks, so I can make money on the back end. Plus, they will get a sample of what they can expect in future products.
